Why do the temples all have the same effects no matter to which god it is?
The real benefit comes from the priests that can be assigned to your Governors and combat Generals.
Take the Roman temples for example:
The priest of Mars is good for combat Generals giving +2 attack
The priest of Saturn is good for Governors giving +1 influence, +1 management, +2 public security
The priest of Jupiter is good for Governors and combat Generals giving +1 influence, +1 command, +1 management
The priest of Mercury is good for Governors giving +1 management and a 10% trading bonus
The priest of Ceres is good for Governors giving +1 management
The cumulative effect of two or three priests can be substantial giving a Governor +3 management +2 influence and a trading bonus. This can move a settlement from a budget deficit to budget surplus.
Although I agree the bonuses from the actual temples buildings appear limited to providing morale, happiness and trading bonuses.
I would say the most considerable effect comes from the traits your family members get by staying in a city with a specific temple.
A temple of battle (Mars, Herakles, Set, Vahagan, Donar, Teutatis, Hebeleysis, Armatus) will teach you Berserker and Tactical Skill.
A temple of Governors (Saturnus, Zeus, Ahura Mazda, Armazd) will teach you Harsh Justice.
A temple of Horse (Wotan, Kolaksay, Nike, Epona, Medauras, Zalmoxis) will teach you Good Cavalry Commander and Bad Infantry Commander. Funnily, Mars is in that list as well as being in the Battla-type list. I also don't get what Nike, Wotan and Zalmoxis are doing in there. They don't seem to have anything to do with horses.
A temple of Law (Jupiter, Horus, Athena, Buddha, Ba'al, Esus, Papay) will teach you sobriety, harsh justice and austerity.
A temple of Farming (Tanit, Bendis, Ceres, Demeter and maybe some others) will teach you Good Farmer.
A temple of Trade (Milquart, Hermius, Apollo, Imhotep and maybe some more) will make your FMs good traders, cheapskates, embezzlers, and deceivers.
And finally, a temple of Fun (Bacchus, Dionysius, Osiris, Anahit and some others) will make your FMs drunkards, perverts, gamblers and so on. NEVER build one of them!
Note that this is only true for the main temples. From what I have witnessed, minor temples have no effects on traits.
The Vanilla had many more temple types, but whenever the AI would conquer a city, it would usally get stuck with a shrine of Athena for the whole game because it had no temple of Strategy of its own to override the existing temple. So I think the RTR team has done a decent job in that area.
minor temples give ancillaries. Also all those effects only come after you upgrade to a "Temple" (not "Shrine"), and further upgrades have no additional effect.

That's the real killer. "Cheapskate". Because you then become "Downright Miserly" which: reduces management, adds squalor and I think has a negative effect on public order(not so sure about this last one)...A temple of Trade (Milquart, Hermius, Apollo, Imhotep and maybe some more) will make your FMs good traders, cheapskates, embezzlers, and deceivers.
I'm not sure which is worse "Cheapskate" or "Administratively Inept" they are the worst traits in the game.
It's not a fair trade. In order to get +10% in trade (Mercurius) you have to risk becoming a "Cheapskate"!?
