Can't Annex

I fought and took over two Indian nations as England, sometime around the year 1691.

Anyways, I control all their regions and annihilated all their navy and army, but I still can't annex.
I previously annexed an Indian faction which had only one region, but I can't annex the above two.

Any ideas?

You can only annex a faction if they are down to their last province - offer them a treaty which leaves them with only one province and then invade and annex them next time you fight them, Btw you cant annex another factions vassal.

The only way to annex large factions quickly is to Turbo-Annex them.

Which means capture all their provinces, save one.

Then have that province rebel, the A.I will then concede all their occupied provinces, except their capital to whomever controls them.

However be warned Turbo-Annex carries a large BB penalty, and your computer allies will always **** up a Turbo-Annex you have in place.

So plan ahead.
