And your sure you haven't touched the head mesh? Thats the only thing that can cause that drop face i think, since the faces should be symmetrical due to the UV-map.
So my question is: what exactly did you edit?

If I click on a tool e.g. scale animation or zero joints their head looks like better in the game but still not perfect:hmmm:
It might have something to do with Auto Smooth. Go back to your Milkshape and uncheck Auto Smooth under the Group tab and then under Edit list press Refresh Texture (or that's at least where I think that is).

I pressed refresh texture, the file size became smaller and it looks better but the left side of their heads still looks weird. The auto smooth did not make a change.
edit: If I use meshconverter beta 0.18 the distortion is on the left side, if I use meshconverter 1.0.3 the distortion is on the right side...
