Well, it's easy after you make the unit run ingame. So, Open milkshape, select, for example, the shield. Duplicate it, then rename in this way:
shield_01 <-- this is the original shield
shield_02 <-- this is the new shield
Modify the new shield as you want
Then add a comment to the new shield, writing:
shield
shield_02
0

Ok, that's a littlel bit more difficult, so... i suggest you to download the basic mod folder by Alpaca:

then, really i dont know how to create a new one unit, but only how to replace a vanilla... so, u put the .mesh (and the texture) file of your unit in the relative folder ( for example: data/unit_models/_units/Az_light/) creating those folders in the basic folder of the mod...
I hope i explained good, if not keep asking
