It means your units are affected by reduced morale. As long as the banners flash green, your troops have reduced morale. I guess the reason is a unit like the bee-nest throwers.

Rotten cows from trebuchets also cause this.
It's when they start wavering. (not necessarily hornets or trebuchets)
I've noticed this when I was having a battle of melee units only.
Yup, when they are wavering their flags dont turn green. Maybe ritterbruders scare effect was taking place? I do not know does it turn flags into green though.
Negative. Unit flags are either normal or white for routing. Even when wavering a units flag will still appear normal.
Green is indicative of penalised moral stance. This is done by using hornet-nest throwers or cow corpses thrown by trebuchets.
