You can't. They constantly relocate whenever you kill their Capital. If you do, prepare for constant war.

No, usually the papacy is very docile when bordering the human player. He doesn't bother you unless you bother him (or are an excommunicate or Orthodox or Muslim).
Attack him, he'll go nuts. Take his capital, and he'll either be gifted one by another Catholic nation, or spawn armies to take back Rome. Kill him, and as long as there are other Catholic nations, there will be a College of Cardinals, and so a new pope will constantly be elected.
To kill the pope completely, you must destroy all of Catholic Europe.

No. I heard that there are mods that allow you, but they crash after a while, I heard.

nah it plays fine, doesnt crash as far as i have played (2 full campaigns).
it doesnt take much to allow it, you just move one line of text in a file (same way you'd make other non playable factions playable)
(move the papacy to 'playable')

Papal States are a fun faction to play. They lose the ability to recruit Papal Guards from Large Cities and beyond, though. At least the Swiss Pikemen are indomitable units.
Diplomacy is also easy, as any Catholic nation you attack is automatically excommunicated, and your 'offer reconciliation' option in diplomacy windows is very enticing to excommunicates suing for peace.
As Byzantium ina retrofit game, I captured all of the Pope's cities after he sneak attacked me, his ally, and he died in the assault on Genoa. He reappeared with a small army near French city and for several turns unitl I won the game just sat there and never got a new capital. The French did attack me, but were bound to do so anyway. My Hungarian ally remained firm.
Plalying as the Pope must be fun. His Papal guard spearmen have an 11 morale and must all be distance runners, because they chased my horse archers until they became tired and fought to the last man even when they had no family general in command.
