Help! Do mods replace?

Do mods replace the stuff in your game permanently in the main game or do you open the mod seperately.. and how do you remove a mod?

It totally depends on the mod, I suggest you go to the mod forum in question.

No they dont, most of them create their own directory structure so you can play vanilla and your mod from the same MTW2 installation. There might be an odd exception from that so check the forum before you install.
