You know this is a horribly silly newbie question, I know it as well... but when a city gives you 6 free units or however many for that matter, its only counting upkeeping units within THAT city correct? Not kingdom wise?

Yes....the ones in that city whose unit cards take on a blue background indicating they are receiving free upkeep.

yep, only counted in the city. just right click the walls of the city/town to check.
you can also add upkeep slots through different manners.. such as building the last stage of jousting building (some factions)
City's militia are a better option for poorer factions due to the fact that you can get free upkeep. When you knuckle down and get serious about conquest then the castle's units will need to be recruited and you need to pay thru the teeth to maintain them.

Also note that only units types that can be recruited in the city, are eligible for free upkeep. Taking examples from Egypt and the Moors, you can't garrison Saracen and Urban Militia in towns for free, only settlements with City Watch or above (from which they can be recruited). This limits how transferrable your garrison militia units are between cities.
Needless to suggest, if you're just conquered a new settlement and garrisoned it with something more advanced like Italian Spear Militia, focus on building up the city barracks so you can make them eligible for free upkeep ASAP, or population growth/advancement for that matter.
