Because you're capital having the most population has to pay the most for you're armed forces. The way it works is that you're armies upkeep is distibuted among you're settlements the more people in the settlement the more that settlement has to pay, so you're biggest settlement (usually you're capital) has to pay the most hence the negative income.
"So there I am, in Sri Lanka, formerly Ceylon, at about 3 o'clock in the morning, looking for one thousand brown M&Ms to fill a brandy glass, or Ozzy wouldn't go on stage that night. So, Jeff Beck pops his head 'round the door, and mentions there's a little sweets shop on the edge of town. So - we go. And - it's closed. So there's me, and Keith Moon, and David Crosby, breaking into that little sweets shop, eh. Well, instead of a guard dog, they've got this bloody great big Bengal tiger. I managed to take out the tiger with a can of mace, but the shopowner and his son... that's a different story altogether. I had to beat them to death with their own shoes. Nasty business, really. But, sure enough, I got the M&Ms, and Ozzy went on stage and did a great show."

Income in a city is NEVER NEGATIVE! The number displayed reflects the profit minus military upkeep. Every city makes money, the bigger ones just take more of the military upkeep, hence the lower "profit". If you want more in-depth answer, just look around the forum. So many people ask this quesiton that most guides have it, and there are numerous threads concerning it.

Yea that's true. But it mustn't be your capital that looses money, even if it's your largest city. Many capitals earn much money because of the big trade routs. Capitals are often central in your kingdom, and therefore they will generate a lot of money when trading with other cities. But if it's the biggest, it has the largest negative amount as well.

Why? You do realize that your largest cities, no matter what the income says, are your BIGGEST money-makers, right? Extermination just kills all of those people that you were taxing. Only exterminate if the city is so big that you cannot keep them from rebelling. But even if you can't keep them from rebelling, that probably just means you aren't very good at city management.

You may get some quick money, but the city loses tons of income.

the above strategy is not sound. NEVER let a city rebel in order to kill ythjem all. you get a quick fix c in cash, and on the city menu it might go from negative to positives, but, look at your other cities, they will be making less money, some will even go into the negative.
    A CITY NEVER LOSES MONEY.
say, a large city makes and income of 5000, and has to pay upkeep of 6000, it will have -1000. however, if you kill the inhabitants, say, the income will drop to 500, but the upkeep will drop to say, 300, the city might look like its making more money, but its actually making a lot less. (5000 is bigger then 500 )If your second largest city was making say, 2000 a turn before you killed off your largest city, after , it will drop to about -1500 depending on your other cities, this is assuming you have a small empire. if you have a large empire it will do hardly anything to other cities but if your still small, it will finiancially cripple you. never kill off cities for money, ensalve if you have to but never kill. you might gain a quick 10k, but soon, you'll be making like 5000 less every turn (sorta like a loan with a super high interest rate).

movemove is right. Once you learn how to be a good city manager, you should almost NEVER have to exterminate your own cities. However, if you have 70 cities, drowning in hundreds of thousands of denarii and you're just sick of trying so hard to stop Patavium from rebelling... Exterminating them isn't going to hurt you much.

By the way movemove, have you been talking to Paul D? Do you still want to join the campaign?

I agree that you should not have to exterminate a settlement to keep order, decent management should be enough. If a settlement is revolting however, it may be a good idea to exterminate, resettle and start building happiness and health buildings. This will buy you some time and it is A LOT better than arranging games, repairing buildings and keeping a high upkeep garrison which will cost more than what you lose in tax income by exterminating.
