Massillia was probably captured by another faction but insufficient troops survived the city assault to garrison the city afterwards. An uprising started, and eventually the entire city revolted and kicked the garrison out. ou are probably familiar with this.

The difference is that certain settements, because of their close political or cultural ties to a "parent faction" (in this case, the Greeks) may rebel to that faction instead of the Eleutheroi. It would be akin to the citizens of Massilia expelling the invaders, and then appealing to Sparta and Athens for aid.

In my opinion this is a good feature only 50% of the time. While it may historically accurate (Like Pergamon becoming a Roman province as an inheritance) its also extremely annoying when the settlement rebels to join your faction... often you dont' have the financial to support the garrison of the city and you don't have the military stength to defend the city from further attack.

Massillia was a KH colony, IIRC

Indeed, Massilia rebelled and called to their parent state for protection. This is due to the fact that ever city needs a parent faction. There are many towns that rebel to KH, since being Greek in appearance and unit type make since in a great many places that were Greek colonies..
