Yep i hate that too each city in egypt is costing me 2-3000 a turn.
You realise that when a city is shown making negative money, its really just because it subtracts a share of the payment of your armies from each city depending on the population. The city itself isn't taking away your money.
Learn. If you look at the details scroll, you will see that the city is generating far more income than you think. Because it is a large city, it carries a heavier burden of your total expenses.
You will notice, your smaller cities will display a little more profit after you take a huge city.
A city can never give you a negative income, unless its garrison costs more than its net income.
Net income for city is given by: taxes+farming+mining+trade+managing-corruption, and this is NEVER negative.
The figure you see displayed and that sometimes is negative is another thing. It includes total upkeep shared in some way among your cities. It's an aggregate effect, nothing to do with each city's income. This thing lead so many people in error that they removed it in M2TW.
This is special in the Egyptian case. Almost all of their nile cities, Jerusalem and Sidon are very big. This means that they will support the largest part of your army. Your other towns will earn like hell, but it's nothing you could do about the fact that your new towns are loosing money. If you gain all of the Egyptian towns you will notice that your economy has been given a really big boost.

Yeah. Personally I prefere the RTW way of showing settlement revenue, M2TW makes me over confident.
I like the M2TW style, because you can always just click the "pot of gold" in the lower right and see how much your armies are costing you. In RTW, I am underconfident
I personally LOVE egyptian cities. Once you put forth some money (the 2-3K a turn for several turns) the profits are HUGE. Merchants are KEY in these areas, so make them! I usually conquor Cairo when its a huge city, so it makes a lot.
As for the Alexandria rioting, it seems to happen to me too. But eventually I had 10 priests there (i just built one per turn every turn), of which 3 were cardinals.
On the topic of religion, I love egypt because my priests get sooo much piety for converting that most of them get promoted to cardinals.
