(very rough) My story: An evil pony, Stalion (remove the "o" and then you'll get it), threatens the way of life in the once peaceful Equestria. He wants to use all of the land's magic for new machinery, to propel the rise of pony industry. He believes Princess Celestia has no right to be on the throne. All he wants other than the removal of all free-willed magic, is to rule over all the land. Like I said, this a very rough concept and will go under constant changes and new ideas.
Well, my creative vision was to have Equestria present on the Vanilla map. Have it so that humans can invade Equestria, and vice versa
How about the Equestrian Civil War? Focusing on the conflict between Luna and Celestia. And for you neigh-sayers who say "You can't kill an alicorn", we can always change the word "killed" to "banished" Also I have a trait idea "The Stare" Gives +morale to friendly troops, unless there is a way to decrease enemy morale. In which case, do that.
A long time ago, Equestria was just one of many pony nations across the globe... But then one day humans arrived and with them they brought something the ponies had no knowledge of. They brought hate and war. As the humans advanced on the pony territory, the ponies tried to fight them back with their usual means. But the humans were almost completely impervious to the magic of friendship, and so the ponies lost more and more land to the evil humans. The ponies that were captured slowly lost their will and their ability to speak, the pegasus ponies lost their wings, and the unicorns lost their horn and with it their magic. Now only Equastria is left and the humans are once advancing on the ponies. But princess Celestia has had enough! If the magic of friendship doesn't work with humans, there is only one other way. You fight fire with fire! Something like that was what I was thinking about.

In the First Age of Equestria, the nation was a co-dominion between two divine sibling Princesses, who alternated their rule: the elder--Celestia, Princess of the Sun--ruled during the day, while the younger--Luna, Princess of the Moon--ruled during the night. The First Age ended a thousand years ago, when (according to the official history/mythology) Princess Luna rebelled against the co-dominion. Declaring herself "Nightmare Moon", she sought to establish sole control over Equestria by refusing to yield the nighttime to the rising Sun, plunging Equestria into an Eternal Night. A titanic struggle between the two sisters ensued, which ended with Celestia victorious. The Second Age of Equestria began when Celestia banished her sister from the Equestrian heavens and imprisoned her within the Moon. Taking up control of both day and night, Celestia became Equestria's sole ruler, unchallenged for a thousand years. The Second Age ended just recently, when (by means unknown) Luna/Nightmare Moon escaped her prison. She managed to usurp Celestia's control over the heavens, bringing about a second Eternal Night. Her rule was short-lived, however. Celestia's followers managed (barely) to overcome Nightmare Moon's magic tricks, breaking her power and permitting the return of Celestia with the rising Sun. The Third Age of Equestria is the present day. Officially, Princess Luna, stripped of her powers as Nightmare Moon, was forgiven by Celestia. She now resides with her older sister in the royal court. Whether Celestia has permitted her to resume her rule over the night has not been announced, and for now Celestia is still considered the sole ruler of Equestria. So I suggest we focus on the end of first age during the dark times in which Luna is trying to seize control. There are also other equine species like Horses, Zebra, Donkies, Mules etc. Maybe all the Equines could be allies of the ponies. There are also Sea ponies, which we have yet to see. There are also plenty of mythical creatures like Hydra, dragons, griffons, manticore, Ursa major/minor, etc. These could be the main beasties of Luna army. Then you could have a third indepedent faction composed of normal creatures like lions, tigers, bears, buffalo, etc. These could be like small townships/herds which are capturable by both sides, or you could just have luna enlist all large non-equine species against the ponies. However the easiest way would be to just have it mainly be a pony vs pony civil war. Give a large variety of pony troops to Celestia's side, while giving Luna side a smaller set of pony troops supplimented by mythical monsters.
We could have two campains, one with just equestria, one with all of the world +Equestia
We still need an official map of Equestria to make a campaign. We have a general idea, but nothing like an official map (Everfree to the west, SAA to the southwest, Fluttershy's cottage just north of SAA, and Canterlot in the northwest)

I say add the Diamond dogs in as a faction. Make them the Rulers of the underdark who can strike everywhere they want thanks to their l33t tunnel digging skills. That can be a road that gives you plenty of movement buff on the campaign map. They only resulted to petty ponynapping because Celestia broke their host in some ancient pitch battles. Helmet dog things in dog and pony show should be the mainstray infantry. Think Byzantine infantry from TW1, not great on paper but annoying as hell because the unit size is huge. If there are Pegasus winged hussars, i be happy but how the hell do we make flying models with TW engine ?.
If this thread is still alive, I'd love to make an addition of my own; you see, I recently made a thread in the AAR section of the Thera mod focused on the history of a specific island, 98% of which is basically a version of MLP, but twisted to suit the enviornment. Unfortunately, I made this all while stuck with a horrible cold, so I'll need to revisit some day and rewrite it for better readability...but it has a few ideas I think might be relevant. http://www.twcenter.net/forums/showthread.php?t=494380 . Now, I had to work in camelot, dragons, and humans, so it isn't 'pure' necessarily, but for the most part I think it might help (also, pardon my dark ending, I needed to find a way to explain a lack of pony empire in the mod). And I agree, I believe that the starting conflict should be Luna versus Celestia, after her prison break. That seems like an appropriate focus.
A pony faction add-on for Thera! Wouldn't that be easier?
