That's a very good question!
Hmm, take a look at descr_cultures.txt I think (or descr_factions.txt, something like that). Anyhow, the file which specifies the color of the borders of each faction, as well as the colors of the provinces of that faction. It's by modifying that file that mods like RTR made the borders of a faction blend in with the province color of the faction, on the mini-map. The border color also determines the color on strategic map itself.
To do what you ask, I think you'd have to find some way to make that color be alpha, i.e. transparent, or not any color.
If it were possible to eliminate borders, and just have cities, I think that would be a really neat change to the current campaign game.
Are you talking about removing the province outlines for the regions, you own? If so, you need to edit the descr_sm_factions text like so:
Change the secondary color to the primary color and you won't see those province outlines for Spain, just one big yellow country.faction spain
