How do these work? Do they just appear?
What do you do when you capture a city and it has one with the -6 happiness and the monument cannot be destroyed? I realize I can just edit out the -6 penalty..

They are like the tomb of philip of Macedon, it will give bonuses to the home faction and penalties to a conquering faction. They are indestructible buildings from the beginning of the game.

Dime, the founding buildings are the main cause for the early Marius, because the AI has half the building time and thus will get Marius much much faster...

Does the build time bonus for units and cities apply only to the particular city that the monument is located in or is it faction wide?
I have changed all my build times for units to 2 turns and cannot figure out how the ai is fielding a lot of full stacks in a short time.
