You are playing MOS only, or are there any other mods you play? Standard TATW, DaC etc.
But regardless of what you play, I do believe this must be something that happens on your end, be it hardware or Windows settings related. Do you have problems with other games than Medieval II/ Kingdoms based ones?

I play many mods for the game, but this only affects Third Age & its submods (it's installed properly).
My very old TATW with MOS install on my other HDD works just fine, but not the new install for some reason.
I only have this problem with TATW for some reason, all other games work perfectly fine on max settings.

Well, it looks like your hardware and Windows are probably not to blame then. But it is extremely unlikely that there is a problem with TATW and its submods files that causes your problem. Looks like there is a problem with your TATW install, even when you think it is installed properly.
Does Medieval II/Kingdoms work properly?
If that is the case what I would try first is downloading the TATW files again, without doing anything else with your computer. Remove the current install and install TATW again. Having a look at the sticky with the install instructions is probably a good idea. After installing TATW, check it and see if the problems are gone. If they are, make a copy of the TATW install, which you can use when something goes wrong with installing submods. If the problem persists, I have no further suggestions. Perhaps somebody else will though.
