The method I usually use for grooming young FM's is stacking them in my capital with an education center and faction leader. This way they get a good education, and their loyalty usually increases also. When I am using the faction leader in a military campaign, I usually alternate low loyalty FM's to accompany him. I think the faction leader's authority may also have an effect on loyalty, though I could be wrong.
Another approach that worked for me was to keep some roving assassins with my main army(s), and assassinate any agent in sight. I am quite paranoid about this after losing my entire family tree once to assassinating and desertions.![]()

I'm not an expert either but I can confirm what perrypus said. From my experience, the best way to increase the loyalty of your FMs is to leave them in the capital with the FL, hence the importance of having good education infrastructures in the capital. Why the capital? It's because the FL's authority slightly increase when in the capital and the authority is a key element in the loyalty of other FMs. Killing agents with assassins can also increase authority, but be careful, because several failed attempts can quickly bring you the "setbacks in leadership" trait which reduces the authority by 1. I'm not absolutely sure about this, but I clearly observed a correlation between the two elements.
There was an old thread around here somewhere that was written up about the effects of your FL authority on FM's loyalty. It was quite good. There is court intrigue mechanic that increases or decreases loyalty by 1 when the FL is in the capital.

Yup, that's the post I was referring too. Thanks for finding it. The only thing I wonder about is whether or not it's all still active and current as the post was written nearly 2 years ago. It would be helpful if a team member could confirm if the information was still accurate.
Not an official statement but, it's difficult to confirm this sort of thing for certain, but yes I think that guide is still useful.
Loyalty is increased by the "court" mechanic, but I find that the loyalty bonus given is very fleeting(lost soon after the FL leaves the capital in my experience), or simply won't increase for some characters. Essentially, loyalty is still confusing as hell to me, even after playing the game so much. It only seems to go down over time for most characters, overall(small, medium or large empire). It rarely(or just randomly) increases. The "court" mechanics do work, I believe...It's just that they seem to be negligible or not worth getting because the loyalty is lost soon after leaving the capital. So unless you want to keep all your FMs in your capital at all times, the loyalty bonus the "court" mechanic gives is not great, as it is often lost/negated later on.
I think the truth is that loyalty isn't very well understood by anyone(myself included). I can only speak from my experiences.
