Papacy and excommunication

Hello, i noticed that the game is somewhat broken by the fact that the expanding catholic factions get often excommunicated for the aggression towards fellow christians. Thus they start losing provinces and many rebellions happen, till they get eliminated. Is there any way to fix this?

Well... Due to poor designs (in the first place) the remedy is basically limited to killing off the Papal faction.
Over and over... Or change the religion of all relevant factions, which is a lot harder to do, yet still possible.
