Yes, of course.
Following the defeat of the 2nd rebellion the Dictator becomes Emperor/Augustus and the FH becomes Caesar. You'll find that all the political offices (Proconsuls) of the various regions switch to the Imperial titles and with changes to their regions too.
I must admit, I never got that far in testing (also because I avoid the 2nd Rebellion/Civil War); but that is certainly scripted to happen.
