Try using a spy to find out where the enemy assassin is and then use your own assassins to kill the enemy one. If you are lucky you can also see the enemy assassin with non-spy units (generals, priests, etc) but i think you have to get closer to see him.
Btw it sounds strange that the AI makes such an extensive use of assassins, it has never happened in my experience. oh and i think that keeping more units together lowers the chances of assassination - although this might work only when stacking family members/generals, i'm not sure.
Having a spy merged with the family members helps, as does increasing the number of troops the family member is commanding.
It can be a pretty big challenge, I've had several governors in the Holy Land assassinated by Fatimid assassins. But all part of the fun! Especially when you out-espionage them and suddenly find yourself with a half dozen high level assassins that can wreak havoc on enemy cities.
I've noticed, although this might be a coincidence, that if apart from a spy you also merge an assassin with your stack, you have more chance of getting the enemy assassin ...

Always have, at least on your most important generals, a spy, assassin and priest.
The spy increases your chances of spotting an enemy assassin and your assassin decreases the odds of the enemy assassin being succesful. The priest... I dont know, I just like to have one close by
