I was wondering, if I download a mod, will I still keep my vanilla savegames?

Depends on the mod, actually. If it is modfoldered, you can play it with the vanilla separately. If it isn't, your save games are still there, but you won't be able to play them.

Whatever it says there - it will never hurt making a backup of the vanilla folder before installing
any mod and it is even highly recomended.

Don't argue with idiots. They only take you down to their level,
to beat you there with experience.

Ever wanted to be able to attack the city of rome the second turn

    Hi there.
    As Chris and others say....
But you can also make the vanilla multifolded, as to keep both options open. It is quite easy, but time consuming. And it depends on how much spare HDD space you have...
    1) Make a new folder called RTW in a completely different place (best kept at a second HDD, NOT EXTERNAL).
    2) COPY the entire original folder, paste it into the new folde (this is the time consuming part. Yawnnnn).
    3) Delete all shortcuts to the original, as to avoid confusion, make new shortcuts from the new folder. Or do it the other way around, see 4)
    4) Install the mod in either of the two folders. From there, create the relevant shortcuts...
    Voila...
