concerning the arms of the Knights of Malta:

In 1259 AD, Pope Alexander IV fixed the habit as a black mantle in peace time, and a red surcoat with white cross in war. Some Knights supplemented the red surcoat with a black cloak (as at right). The basic design of the cross was the eight pointed Cross Pattee-Nowy, known as the Maltese cross after the Order's relocation to Malta.

so, you should change the colour of the flags and coat-of-arms...

Indeed as Spyros mentioned, in your mod's timeframe the Knights changed their flag to a red background as per the images below

If your mod is not multi-era(which means your banners will not change during game), I would suggest to get ride the grand-master's arms. I know G.Turner made nice designs showing the small shields with arms, like this:

But thats not important, Hospitallers were from great noble families, yes, but forgotten their social advantages entering in the Order.
Fortunatly, the historical banners have not changed from 1306 to 1500 circa.

the small cross you used is correct, and as said Spyros, that should replace the large cross on black background.

Rus Bey, many thanks for your advices, but i have questions, is it really true main general banner of the Saint John(red one instead of black one) in 1310?

By the way, i've added new banners; Georgian, nice inspections...

this one should be the main symbol:

as secondary symbol(banner's city stratmap) use the right cross, white and red.
In all cases, its red background.

After 1250, the red became principal color on clothes, also. First were knights, and more and more the sergeants have rights to the red tunic.
