I believe the Toyotomi were a part of the Oda clan...
Well to be precise it wasn't until 1586 that Hashiba Hideyoshi was given the name of Toyotomi by the Imperial court. So he was still known as Hashiba Hideyoshi uptill 1586. Also he was not from a clan himself and he was never adopted by anyone, so technically there wasn't a clan until 1586 when he started the Toyotomi clan.

The Tokugawa didnt use the Tokugawa name until 1567 when the future Shogun, born Matsudaira Takechiyo, decided to take the name Tokugawa Ieyasu.
So technically there weren't a such named clan in 1545.
Its the same thing with the "Uesugi" clan in the vanilla campaign. The Nagao clan ruled echigo and it wasn't until 1551 when Nagao Kagetora(Kenshin) inherited the Uesugi clan, that he changed his name to Uesugi Masatora and later to Uesugi Kenshin when he took the tonsure.

By the way while we are griping about history (or lack of), did anyone else react to the fact that the Oda can become Shogun in the game? They were descendants of the Taira family, not Minamoto.
I dont know if Toyotomi Hideyoshi appears in the game, but he could never have become Shogun anyways because of the fact that he was born and raised a peasant. Although in the end he held other titles that gave him all the power anyways.
Even Tokugawa Ieyasus claimed lineage to the old families were also questionable, but he pulled it off anyways and became Shogun.
Here's to hoping the they will be added in the upcoming Korean Invasion expansion.
