To all the people to keep calling for Fierce Deity Link to be one of the faction Links... I think that if ANY faction is going to end up with him, it'll probably be the Oocca, given how the main page hypes them up to be near-godlike in power.

And thus, your job is to convince him that YOU are the good guys. And then eventually, he'll understand your culture, and see things from your point of view. And then take on a form that befits the faction he now sides with, before charging into battle to fight the "good fight" for his newly forged beliefs.
Good to see the Fairy Queen... though I must say she's badly in need of a manicure!
In all seriousness though... maybe it'd be better to make her float at about the same level as the others?
So that the player won't lose sight of her in tall grass or among other units.

Oh well, at least my proposal didn't bring the hate I feared it might and the idea of having to win Link over instead of, as I thought, simply at one point having him being born into your faction, sounds really intriguing. And it explains why Lizalfons and moblins have no chance in hell to recruit him (unless of course their queen somehow manages to raise her seduction powers to a level that will even crack the iron will of Link).
Actually, that would be an idea. If you play as Lizalfons, at some point Link apears with a small army, and you get one shot at defeating him. After a succesful battle a heavily wounded Link is dragged before the queen who brainwashes him to become her mindless bodyguard, and he could be added to her personal guard, in lizalfos armor of course, to mock all Hylians.
I imagine that this wouldN't be so different from the Sheikan way. If I understand this correctly, dark link and link are seperate enteties, even though dark link is Links dark side come to live. So I assume that the Sheika would either end up aiding dark link in killing link in exchange for his servitude or do some dark magic on Link to turn him dark. All for the greater good of course.
As for the gerudo, since you established that in your lore Ganon is the embodiment of Ganondorfs hate for link (sorry if I misread that), I guess that only leaves the options of Link being brainwashed again (iron knuckle and all), or Naboroo and friends convincing him of the rigtheousness of theri cause and overthrowing Ganon and Twinrova together, or Ganon putting the good of his people over his natural resentment for link.
In any case that doesn't involve mindwipe, I suggest Link on Epona acompanied by a mounted band of elite warriors, armes with fire or ice arrows, or with a scimitar and... that strength armbands, so that his sword swipes send people flying (if that is possible for units on horseback).
Alternatively, if you are dead set in the idea that having different incarnations of him is just silly, you could throw a suit of armor on him similar to what Ganondorf has and call it a day. I mean, it's not like you've made six different versions of Zelda representing different incarnations of her throughout the timeframe of the game now, is it?
Also, my offer to make concept art for the Links still stands if you want it. In fact, in my excitement, I've already made a knight version. Yell if you wanna see it!
EDIT: maybe there could be a village with majora in it and if you kill him/her/it/they you get the mask and play good guys and bad guys

I'm still undecided on if the Tarminians will show up living yet. In my other Zelda game it had been implied they all died out centuries ago (and thus became the Phantoms of Tarm). I'm sure I could find an acceptable excuse for them showing up though.
Don't worry about hate here (not from me anyway), I'm used to getting hate for some of my crazy ideas so I do my best to not express any to people for suggesting things.
I imagine it's not too far of a stretch to have groups of Gibdos for Ikana since their Kingdom was flooded with them in Majora's Mask.

I think he's less of a monoLinkist as a whole so much as that there is a single Link in THIS particular setting and that there won't be, say, Magical Armor Link facing off against his Rod of Seasons self.

Wait a sec... you say that each of the Zeldas are the former's daughter, correct? Well, while I don't see her mentioned on the "to do" roster, the unit design picture on your dA account also has a "Mythical Princess Zelda" who isn't numbered. Where does she fit into this equation?
