Nevermind, figured it out myself:
I had to do the following:
Unpack models_building_textures.pak (the building flags are located in this pack)
Open descr_building_battle.txt and change the name of the flags (eg, ##standard_senate.tga to ###standard_senate.tga)
Create a textures folder in data/models_building
Add the new flag textures with names matching the descr_building_battle.txt to that folder
Done
