Swear filters are for sites run by immature children.
Temples and cities have research bonuses but relations penalties. Also penalties if you directly control them.
I generally build baronies after I have the one of each which is required in areas I don't control directly.
I do at times control some cities and temples directly. The penalty for that isn't enough to scare me from it. If the research bonuses stack it may be worth it.
Universities and cathedral schools is what gives that bonus.

From the Paradox forums it sounds like this game is pretty awesome. I love EU3 so I'm looking forward to getting this!
How exactly do you press a claim in their name?
(dumb question I know, but I'm a bit overwhelmed. I Feel like the first time I played EU3 again)

Go to the title screen of the title you want to claim, then click on claimants. You'll get a list of people who have a claim on that title. The ones with the green thumbs up are the ones who will come to your court. Right click on them and go to their diplomacy screen, then click "Invite to Court". Then you can declare war on the current holder of that title to claim it for your claimant.
You could probably get them to your court using marraige as well, but I haven't tried that yet
You just need them in their court and then when you go to the declare war screen there should be an option among the different Causes bellis with their portrait and an explanation, it's quite easy to find claimants to you just need to look up the title you want and press the claimants button.

Playing as the Uí Néill, currently Duke of Ulster and Connacht with claims on Killdare and Dublin(enough territory to make a Kingdom). Connacht is held by a vassal earl and so is Tyrconnel the rest by my ruler and I managed to sneak primogeniture in just before my last ruler died so I don't have to deal with dividing everything up once every 10-15 years.
I'm in 1113 and for the first time I finally have a ruling character who isn't a monster. He's a charismatic negotiator, temperate, just, and has remarkably decent all around traits(lowest is Stewardship at 6) compared to the usual kitten skinning fat with 3's in everything it's been. He rules for about 3 months and his fat envious hunchbacked TWIN(worst goddamn matched set I've ever seen) brother who is in order (3,2,0,17,3) assassinates him. Both vassal earl's revolt as soon as he places his gigantic misshapen arse on the throne because he's such a worthless .
Makes me wish I could assassinate 'myself'. Maybe I'll send this arserag off on Crusade and hope he dies.
