I noticed there are bars on top of units which can go from green to red etc. What are they for? Maybe morale?

Yes. It's also in the manual.
ZE MANUALS! ZEY DO NOTHING!1111 >.<
Where can I find the manual if I bought the game as a download?
Also, what is the little flag to the right of the flag icon over the units?
Morale and i don't see a flag over the other flag?? but if its like a person it tells you what kind of unit they are
If you got it thru Steam, the manual is available now. It wasn't when I first ordered it. Right click on NTW in your game list and it should be there for download.
I'm talking about the tiny flag that's green and goes to orange now and again.
"Hard pressed on my right.
My center is yielding. Impossible to maneuver.
Situation excellent, I am attacking!" -Ferdinand Foch
Yeah it's morale if it's green that means good morale and orange is moderate and red is bad.
i thought it is when your troops are winded after a long march and/or under artillery fire. not good anyway, they are ready to rout. it is time to use your general to rally them if he is close.
Men are nothing, One Man is everything.
- Napoleon Bonaparte
Yeah, morale is shown by the bar, isn't it? So exhaustion level makes more sense.
I still don't know what you mean. Tiny flags? Care to post a screenshot?

Respecto Patronum
They are only there in naval battles.
The tiny flags on the right of the health bar of the ship is used for morale, when the flag is orange the sailors are shaken, when its red they are wavering and when its red and the flag of the nation is blinking the ship is routing

"Peccavi" or "I have sinned"
Message from British General Charles Napier to the Governor General of India, to inform him of his capture of Sindh, (I Have sinned/Sindh).
You should be able to turn the whole flag icon thing off in your GUI options.
there is a manual on steam i think
Yeah, I was slightly confused because i also only remember seeing those little flags in Naval battles... they are the equivalent of the morale bar above land units.
