Allied means initially Italian allies. Roman units will have a more limited AOR than allies (which will become available in non-Italian areas). If you read some history, you'll see that there were Italian (non-Roman) versions of the Roman units (triarii, etc, etc), and these made up about half the force numerically at battles like Cannae and so on. The Alae ("wings" - and where we get the word "ally") were made up of approximately 5000 infantry subdivied into 10 cohorts, comprising maniples of infantry and supporting cavalry.
In terms of gameplay, the process of Romanisation of occupied settlements will take a little while, and many places will only ever be able to recruit the allied units (which will have slightly lower morale - they're not fighting for their own country! - and slightly lower defence skill) before the Marian reforms occur.
There's always the option to play these battles. You can choose to march your Romans into the Trasimene ambush or choose to fight the battle of Raphia, but if you really tried and wanted to, I'm pretty sure you can avoid them.
