If you mean stone forts, kill all the enemys, then leave the fort, and next turn it will disappear. Unless they are permanent like in the Britannia Campaign, in which case they can never be destroyed.

If you mean buildable stone forts in the GUAM mod for Retrofit, then no, they are not destroyable, as they are literally little castles...place them wisely or the enemy will use them against you! :-)
